Review variants of all packages

• Many packages have potentially useful features that we disable for no apparent reason (e.g. we had an inquiry about hdf5 support in berkeleygw%intel)
• Some variants are implicitly activated by other packages in our toolchains which can have surprising side-effects if the other packages is removed (e.g. missing fortran modules for HDF5)

We should systematically review all variants.
